Baffins entered the final at Westleigh Park having been crowned East Division champions, winning 17 of their 22 games and losing just three.
But Gosport came from behind to win 3-2 thanks to a Dylan Holgate brace and one from Will Ayre.
Harrison Cable had put Baffins in front, with Oscar Deans heading a consolation.
